Waterblight Ganon possesses a long energy spear made of Sheikah technology, with which it can strike Link from a great distance.[2] If Link comes within a close range to it, it can also thrust the spear into the ground, creating a rippling wave of energy from the point that it struck. The spear handle attached to Waterblight Ganon's arm can slide along to the bottom of the energy blade, temporarily forming a sword that Waterblight Ganon can swing at Link with a superior horizontal range. Waterblight Ganon is also capable of transforming into a ball of energy and swiftly transporting itself across the room.

Waterblight Ganon is susceptible to Perfect Dodges and, should Link successfully perform one and subsequently execute a Flurry Attack, it will temporarily collapse and fall to the floor, allowing Link to attack it directly.

Upon half of its health being depleted, Waterblight Ganon will reposition itself in front of Vah Ruta's Main Control Unit and begin its second phase. In this phase, it floods the room, leaving only four pillars for Link to stand atop to fight it with.[3] It will transport itself across the room opposite Link and fire ice blocks in his direction, which can either be shattered with Cryonis or halted and redirected with Stasis. Waterblight Ganon is also capable of summoning five ice blocks at a time, sending them towards Link sequentially. If it is struck with its own ice blocks, it will temporarily collapse and remain defenseless.

When Waterblight Ganon is defeated, it will begin to writhe and cry out before exploding in a ball of purple light, releasing its control of the Main Control Unit, freeing the Divine Beast Vah Ruta.
